I've use an old thread, you should maybe ask there instead of making a new one.
There is a ms41.2 conversion thread somewhere on the forum.
My problem is similar, I know how to do everything mechanical, but I have problems understanding ecu. I've done ms41.2 conversion but I cant rescale the tables with maf scaler and dont know with what ignition values I should start.
Maybe we should merge all the "noobs questions" about turbo MS41 to avoid new threads.
I know there is, but do I need one?
I can't help you with re scaling, I see max value you can put is 13xx kg/h at table axis ( 65535 max for 16 bit values) I don't know how 2xxx kg/h hack work, but I assume that values are divided by two also. But that is only my assume from other ECUs I know nothing about MS41, make some logs and compare values before and after 2xxx kg/h hack try to investigate what is happening
Also ( I don't want to be rude) but you can't ask with what ignition values you sholud start, those are basic of basic for tuning, my advice learn(read, watch videos, look at values for stock turbo engine, trace how they work) more about tuning turbo engine before you melt something
I see you made good progress

keep going, yust take time and patience to learn basic
I was having few hours free to read so If I get right:
- stock MS41.0 have limit 1024 kg/h for airflow and 1389mg for load... that is fine for me, I will not hit any of that
- as long I keep under those I am fine:
--I only need to put bigger MAF(or put stock in bigger housing,of course edit maps to measure right)
--tune maps for ignition and fuel and fine to go, there we be no fuel or ignition cuts?
Of course wideband will be there all time
One more question, can I crossflash any other MS41.0 ECU to 2.8i? If I bought 2.3i ECU, can I put there 2.8i file? Sorry if this is a noob question, I don't have too much rouch with BMW
