The manifest is only used for when you deliver a jar, Eclipse doesnt use it.
Go to java perspective, right click on RomRaider project, go to properties, got to java build path, click on libraries tab. In there you'll see all the libs used for the project. For a clean re-do, select all but the JRE and remove. Click "add jars" and go to the RomRaider project/libs folder and select every jar needed (no linux ones for you)
