Is there any difference between the hardware of an ECU from an Auto vs a MT? I have a 2003 MT but have the opportunity to buy an ECU from a Auto car (so I can keep my original for backup). Can I flash it with my code from the MT ECU and get it to work; or is there no difference?

There's no hardware difference. In fact, Cobb, for some reason, flashes back the Auto map when you unmarry your AP, or at least they used to.

2003 uses the same hardware for MT/AT, it's just a trigger in the ECU code itself that does a check for it. At some point I'll take the time in IDA to find it but it's not a problem for you guys. 2004/2005 use seperate hardware however you can still get away with using a AT ecu flash on MT cars.

I think the 2003's have separate revisions for auto and manual - L at the end indicates manual, K indicates auto. 2002s have the same revision for both auto and manual.
